Distributions of beta sheets in proteins with application to structure prediction.

چکیده
We recently developed the Rosetta algorithm for ab initio protein structure prediction, which generates protein structures from fragment libraries using simulated annealing. The scoring function in this algorithm favors the assembly of strands into sheets. However, it does not discriminate between different sheet motifs. After generating many structures using Rosetta, we found that the folding algorithm predominantly generates very local structures. We surveyed the distribution of beta-sheet motifs with two edge strands (open sheets) in a large set of non-homologous proteins. We investigated how much of that distribution can be accounted for by rules previously published in the literature, and developed a filter and a scoring method that enables us to improve protein structure prediction for beta-sheet proteins. In Silico and in Vitroinvestigations on cry4aand cry11atoxins of Bacillus thuringiensis var Israelensis
In the present study we attempted to correlate the structure and function of the cry11a (72 kDa) and cry4a (135 kDa) proteins of Bacillus thuringiensis var israelensis. Homology modeling and secondary structure predictions were done to locate most probable regions for finding helices or strands in these proteins. The JPRED (JPRED consensus secondary structure prediction server) secondary struct...
متن کاملCompatibility of B-Sheets with Epitopes Predicted by Immunoinformatic in Human IgG
Background & Aims: Antibodies, well-known as immunoglobulins (Igs), are produced by B lymphocytes and specifically defend against pathogens. Igs are glycoproteins and have high diagnostic value in several diseases including infections (1). Igs are composed of light and heavy chains (2, 3). Each chain is comprised of about 110-120 amino acid residues which create immunoglobulin folds named domai...
متن کاملFlexibility of beta-sheets: principal component analysis of database protein structures.
Protein folds are built primarily from the packing together of two types of structures: alpha-helices and beta-sheets. Neither structure is rigid, and the flexibility of helices and sheets is often important in determining the final fold (e.g., coiled coils and beta-barrels). Recent work has quantified the flexibility of alpha-helices using a principal component analysis (PCA) of database helic...
متن کاملMatrix-Variate Beta Generator - Developments and Application
Matrix-variate beta distributions are applied in different fields of hypothesis testing, multivariate correlation analysis, zero regression, canonical correlation analysis and etc. A methodology is proposed to generate matrix-variate beta generator distributions by combining the matrix-variate beta kernel with an unknown function of the trace operator. Several statistical characteristics, exten...
متن کاملOptimal Non-Parametric Prediction Intervals for Order Statistics with Random Sample Size
In many experiments, such as biology and quality control problems, sample size cannot always be considered as a constant value. Therefore, the problem of predicting future data when the sample size is an integer-valued random variable can be an important issue. This paper describes the prediction problem of future order statistics based on upper and lower records. Two different cases for the ...
